Hello Jorge,

Unfortunately, there is presently no way to centrally manage your read
or unread messages. Anything that logs in to Skype can check for missed
events and display them, but unless the event or message was viewed with
that client and SkypeKit database combination before, it will show up as
unread. Hence, that's why you see an influx of messages when you connect
to Skype from a different program. I don't think there's a way around
his for now, though I too hope there will be an update to handle this
situation better in the future.

In addition, it is possible for us to delete messages (but only on your
local copy of the SkypeKit database). The messages themselves remain on
Skype's servers. Because the deletion isn't total, we haven't
implemented it.
